@marklgustafson You can do both at the same time! Activation of a new phone automatically deactivates the old device on that line. You can activate online by going to My Sprint and choosing "Activate a new phone" under the I Want To Options. What you found are the instructions for activating your iPhone with Apples' systems, including syncing or setting up your I-Tunes account, etc. That process should start automatically the first time you turn it on. However, I can understand your confusion.
You have to tell Sprint's systems that you're swapping handsets from the EVO to the i-Phone, which are the instructions that I posted in answer to your question.
I personally recommend that you go through the sprint.com process first before you turn the device on and it begins it's automatic programming to avoid any errors that might be caused if the Sprint network doesn't recognize the new phone.
